When I delete a message in my in box it does not appear in
my Deleted Items. Is there a setting I'm missing so I
have a 2nd change to delete my in box messages?

Yes, there is:
Tools menu > Options > Other tab (Empty Deleted Items folder on exiting)
Also click Advanced and there's an option about warning before permanently
deleting
