IE intercalling windows

IE 6.0.2900.2180
Windows XP SP2
All Windows Updates OK

When I open a window (A) and in this click for open a link in another window
(B), i come back to window A for waiting when window B is loading, but IE
automatically change to window B when in this have a new item, or when is
only loading... before the last week updates the IE window B stay flashing
on toolbar, showing it have new itens, bur not change to window B. I like to
use IE how as before. what it can be happening?

Sorry for the bad english...
