SP2 - $Mft is corrupt or missing

After installing Service pack 2 I am getting this message
in a popup window: $Mft is corrupt or missing, run
chkdsk /f.

When I run chkdsk there are no errors. Popup comes up
when I reboot. After closing the several that come up,
the system seems to run fine. How can I repair this?

I had ntfs corruption errors a few weeks ago. I changed the IDE cable
and haven't had any problems since.
