For our users that don't want to be prompted everytime a software or
application change is made or needs approval, we decided to disable the Real
Time Protection but allow autoupdating and weekly scanning of PC's. With this
disabled, will the default for internet, system, and application changes then
be allowed?

Use the "workaround" paragraph in this kb article to configure those
machines. This should turn off all real-time monitoring.

http://support.microsoft.com/kb/892375 End users may be prompted to allow or
block administrative actions that originate from a central management tool
after they install Windows AntiSpyware (Beta) on a computer that is managed
by Systems Management Server 2003
