Files won't completely transfer from desk top to website

I have a webpage that was created for me that contains animation. I want to
transfer this webpage to my website files on the internet.
I have this file stored on my computer in the MY Documents section.
Everytime I open this file on my computer the animation is blocked and I
have to right click the script and active x warning bar that pops up, and
click allow.
I need to transfer this file to my website files, but when I do, the
animation does not come with it.
How can I stop internet explorer from blocking the animation so that I can
transfer the COMPLETE file to my website files?
I've gone into the INTERNET OPTIONS site under tools and totally reversed
every ACTIVE X default that was set up and still only the words and not the
animation transfer to my web site.
The animation company made the program on a MAC if that will help you.
My OS is WINDOWS XP HOME EDITION
My browser is now Internet Explorer 6 because I uninstalled Internet
Explorer 7 thinking that would help, but it didn't.
I need this done now, but none of the help sections show how to do it.
So what do I do? Completely shut down all security just to transfer that
one file? And if so ...how do I do it?

FTP would be my mode of choice. Not a web browser.
You can get Filezilla for free.
