I have a domain controller with 5 extra ip addresses assigned to the one
network card. Is there a place in the system were I can have the server
only register its primary IP address? I tried editing the netlogon.dns file
but that didnt work. Do I have to turn off the registering the ip address
in dns and manually configure the resource records?

On a DC dynamic registrations will be made by the DHCP client service and
the Netlogon service. If the DC is a DNS server then the DNS service will
also do dynamic registrations so that's three places you need to disable it.
This kb will explain how to do all three.
