The Windows 2000 CD is bootable.

Boot from the Windows 2000 CD.
During setup remove/delete all existing partitions.

Re-boot from the CD (this is important).
Create new partition(s).
Install Windows 2000.

Win2K is fussy about its compatibility with hardware and some software
apps/drivers. Although you plan a clean install, you would be well served by
running the compatibility report from the Win2K CD while Win98 is still
installed. See this article for info about this feature:

Hi ... its not going to be a upgrade , its going to be a
clean install of windows 2000 pro full install version

Greetings --

Simply boot from the Win2K installation CD. You'll be offered the
opportunity to delete, create, and format partitions as part of the
installation process. (You may need to re-arrange the order of boot
devices in the PC's BIOS to boot from the CD.)

I'm aware of that. My message addressed that case.

Are you sure that all of the system's components are compatible with Win2K?

Is the user planning on re-installing any apps or use any hardware items from
the Win98 system?

My suggestion will give you a heads-up regarding any incompatibilities...before
you do the clean install.

You need to reboot after you remove the existing partition(s).
If you don't you can sometimes get unxpected results in drive letter
assignment.
Just do it! Better safe than sorry.

I would make sure that the hardware is compatible by looking over the
Hardware compatability list for Windows 2000.

You can boot from the Windows 2000 CD and format the disk during setup as
needed. Should be similar to Windows XP.
