I get the message that some system files have been
replaced. I assume that this is related to the real
problem that my computer will not boot up after I shut it
down. When it starts up in safe mode it gets to the
MUP.SYS files then freezes.

I need to boot from my CD then repair the windows
installation. The system will then run normally (other
than message about system files being replaced). Once I
shut down, however, the system once again will not boot up.

A suggestion of 'last resort' is to back up what ever
data you think is important on the computer, then format
your hard drive and start over. Your system files being
replaced can't be anything good, it could be a virus or
something/someone corrupting your system files.

But this is LAST resort.

When you boot to Safe Mode MUP.SYS happens to be usually the last file
that was loaded. So this suggests something is going wrong during the
initialisation of devices after that - and the strong suspect is video
drivers.

So get things running - even if only in Safe Mode, and then run
MSConfig.exe and on the Boot.ini page check /BASEVIDEO - which is just
the most basic 800x600 video, but all else normal. See if things will
run correctly then. If they do, get updated drivers from the web site
of the makers of the video card (If it is based on an nvidia chipset I
would get them from www.nvidia.com; for an ATI one from www.atitech.ca)

And check while you are in MSconfig for things loading in Startup -
something coming up and changing files in a newly repaired installation
(resulting in that message from FIle Protection) suggests something
running that you do *not* want around
