Windows 2000 Dual Boot No No

I have a system that had Windows 98SE installed. Instead
of doing the upgrade to Windows 2000 the installation was
performed from booting from the Windows 2000 CD leaving a
dual boot to either Windows 98SE or Windows 2000. The
installation should have been performed from within
Windows 98SE to upgrade keeping all existing programs and
parameters. Is there a way to remove the Windows 2000
dual boot and simply upgrade the Windows 98SE?? Booting
into Windows 98SE prohibits the upgrade to perform as it
see's the Windows 2000 dual boot process. Any Help??
