terminal service wont disconnect

When we run a program(add-on based off of unix, uses basis)
across the network its realy slow ie.. if print report
from server 20 min, from workstation 2hrs. So we set up
terminal services, works great exept when we logout of
program it doesn't clean up files, in this case when you
log in it creates a lock file and is suppose to remove
when you log out,it doesn't. We can't back up the program
now because it thinks someone is connected, even when that
persons computer is turned off. microsoft it hasn't
responded yet.
I'm stuck and realy worried if somthing happens with no
backup were in trouble

Use group/local policy to set a logoff script. Set that
script to delete the remp files from that program. Would
that work?
