After rebooting the server in our office(Windows NT) (a
small network of 12 computers) I started up this one
computer (everyone had shut down for the reboot) and I
keep getting the System Configuration Utility Window - I
cancel out of it but when I reboot again the Window pops
up again (after restarting everything else on the computer)

What does this mean? And how do I get it to stop?

Also - if you do a clean boot of the computer will you
loose or will it effect your profile settings etc.?

When the system config utility comes up, read what it says. There is a check
box to never make it show again.

What do you mean by clean boot? If you mean format and clean install xp,
then yes you will lose all your data.
