I am having to install a new motherboard on my pc. Will I
have any problem reinstalling XP Home on this system since
it it was regestered on the pc with the other mb? The copy
of XP is over the counter and did not come on this system.

You shouldn't have any problem. You'll most likely have to a
repair installation at the very least. I did that first when
I replaced my mobo last year. But I didn't like the results
so I ended up doing a clean installation. (Back up all your
data first no matter what kind of installation you do.) Your
mileage may vary. Activation shouldn't be a problem either.
The repair installation went off without a hitch because it
had been more than six months since the last activation. The
clean installation the next day required a phone call
activation but that was very efficient too.
