missing files after publish

Using FP 2003. Doing a clean install of XP and applications on new HD.
Published the websites on my old drive to another external drive with the
intention of publishing them back to the new drive once I got the new drive
up and running.

I excuted my plan and republished back to the new drive and thought
everything was fine however upon further review, I found several empty
folders, missing images, a couple of PDF's, a wmv file, an swf file, and
other stuff. I went back and looked at the external drive and found them
missing as well. I used "all pages" when publishing both directions.

Inconvienient but not disasterous. I opened the live sites on the internet
and published them to the new drive but found several empty folders again. I
compared the web - website file count to the file count on the hard drive and
found the drive missing about 100 files. I went back to the internet and
republished to the same location, again using "all files" and it seems to be
OK. The file count is the same and a quick inspection looks like everything
is there.

Anyone ever had this happen before? What am I doing wrong? Publishing
twice is time consuming and frankly, I'm a little concerned I may still be
missing something important.

Open each site in FP and Run a Tools recalculate hyperlinks and close the sites
- then open you site and Remote site and Publish using the Publish setting to a All, then using the setting to Changes only
