Fix Win2000 boot

I will explain all the problem and actual status:
In the begin I have:
-One hard drive with 4 partitions (C:,D:,E:,G:)
C:(Fat32) with Windows 98 (I think here was the boot)
D:(NTFS) with Windows 2000 (The one I want to save)
E:(NTFS) some data
G:(Fat32) more data

Summertime: I decided to install Ubuntu replacing my old Windows 98.
Ubuntu boots cool but Windows 2000 can't. "NTDLR Missing" Message. The
only way to boot is with a floppy disk.
Then using Win2000 CD I run FIXBOOT, and FIXMBR. The D: gone
innaccesible. I fixed with Partition Doctor. D: is now accesible but I
cannot log into¹. So finally after making a backup(I've should have made
before) I tried to install win2000 over the old installation(now C:),
but installation complains about it's not a windows 2000 compatible
partition. Is something about not being the first partition?

I need help with:
-Login into windows 2000 again
-Re-installing boot sector, windows, what ever is necesary to normal
function.

¹:When I use floppy to boot, the system starts *normally*, sesion (start
up sound) and log outs (bucle). Note: I use autologon.

C: is where Windows loads from even though in ms-speak its referred to as the
system partition and d: where w2k exists is the boot partition. The drive
can only have one MBR which is why when you installed ubuntu you lost the w2k
install.

To correct use a boot diskette containing fdisk or similar program and
delete c:. Recreate the partition and set the active bit so it will boot.
Using a 98 boot diskette containing format. Format the c: by the command
format c: /s

Once complete test that you boot to c:>

Now that its bootable again you will have to boot the W2K cd via the bios
which will start install. Don't go into recovery console. Do an install but
when you get to the point of new or repair existing choose repair existing.
Continue with the installation until complete.

This will alter the c: mbr to point to w2K and park the W2K boot files on c:
.. Your apps data will be intact since you did a repair install but you will
have to redo all of your updates/service packs.
