First allocation unit not valid?!?

I get the following error messages when I run chkdsk:

\WINDOWS\Prefetch\CHKDSK.EXE-2CC4C590.pf
first allocation unit not valid. The entry will be
truncated

and:

\WINDOWS\Prefetch\CMD.EXE-087B4001.pf
first allocation unit not valid. The entry will be
truncated

This hasn't seemed to have any adverse affects on my
computer (knock on wood), however, in trying to install a
second hard drive, as it copying the old drive to the new
one, it gets about 90% through the process and says that
it can read some part of the drive. It may not be
related, but it is the only clue that something is not
right on my machine.

You can delete all the files in the prefetch folder. Then reboot. After 3
subsequent reboots, the folder will repopulate and will begin to perform it
function again.

It suggests that you have a bad sector on the disk, that has possibly
got into an important sector of the file system. MAke sure you have
everything backed up, then go to Command Prompt and run
CHHDSK C: /R

It will set things up to do this at next boot. BUt if the failure is in
a critical sector in the file system it may not be able to do a full
job,
