Download prompt when running programs

Can anyone help me with the following problem?

Every time I try to run a program on our Windows 2003 Server, I get a
"File Download" prompt.

For example, right clicking "My Computer" and selecting Properties
displays the message:

File download.
Some files can harm your computer. If the file information below looks
suspicious, or you do not fully trust the source, do not open or save
this file.
File Name: rundll32.exe
File Type: Application
From : C:\windows\system32

There are buttons to Save, or Open the file.

Clicking "Open" then brings up a Security warning box - "Authenticode
Signature not Found" - again asking to confirm if I want to install and
run "rundll32.exe from C:\windows\system32"

Clicking yes removes the message but the file does not run.

I thought this may be something to do with the "My Computer" zone in
internet explorer, and managed to edit the registry remotely (as I
can't run regedit) to show the "My Computer" zone in IE settings, but
after enabling everything I thought relevant, I'm out of ideas.

IE is version 6.0.3790.0

I have no idea how this happened, only that it's been happening for
months.

I can't uninstall or repair install IE as I can't get into the control
panel. I can't install an update as I just get a "File Download"
prompt.
I also can't open a cmd prompt.

Domain operation does not seem to be affected. I can access and control
resources through another server.

If anyone has any ideas I will be eternally greatful!

Never mind. Fixed it.
Looks like I was wasting my time in the registry.
I created a second Administrator user on the network, logged in as this
user and the problem didn't occur. I gave myself permissions on the old
administrators profile folder, renamed it so a new one would be
created, and logged back in as the original admin.
The new profile was not affected by the problem.
