16 bit ms -dos subsystem error STILL!

I was receiving the following error

"c:\windows \system32\autoexec.nt.
the system file not suitable for running ms dos and microsoft windows
applications"

and was able to resove it or so I thought with the solution provided by
Microsoft's help site article #324767.

However every time I reboot the required file is gone from my system32
folder and I'm back to square one. any suggestions. Is there some kind of
problem with my registry? How can I tell and how do I go about repairing it?

Any assistance would be greatly appreciated.
