I once used Microsoft Encarta Researcher. Now whenever I open IE6, I have an
Encarta Researcher Explorer Bar on the left side of the window. I can
uncheck the View/Explorer Bar/Encarta Researcher entry from the IE6 menu bar
which removes it at the time, but it is always back when I restart IE6.

How can I permanently delete this item?

Run MSCONFIG from the Start/Run applet.
Under StartUp tab disable it you find the process.

It may still be called from the registry, if the above instructions work and
you are not at ease in editing the registry do not change it in the
registry.
