Several things you mention are perfectly normal, but several indicate serious corruption of the file system and the operating system. I hesitate to say so but perhaps it would be simplest to save your data files as you can and start with a new install. Boot from the CD and when it shows you the partitions available for installing XP, delete the one to be used and install XP in the empty space. The setup program will talk you through making a new partition and formatting very quickly. You won't see any hidden files during the format.
