Why install Win2K always disable XP on the same machine?

It happens every time that if I reinstall Windows 2000 then all the other
newer systems (XP, 2003) would be disabled. It would complain that it
cannot find a system file and ask me to use install disk to fix it? Is it
something on C: that being changed and affects the other system?

Is there a way to fix it? I found if I tried isntall the other system and
quit after the setup finishes its copying to HD and the other systems
would work again, but it's a lot of work to make them to work again.
