After upgrading to XP from 98 I notice all previous software (eg Quicken &
Office) has been removed from my system. Why and how to fix.

Your description sounds like you did a "Clean" install, instead of upgrade.
If that's the case then all personal data and applications were wiped from
the drive. To verify, look in the Program Files folder (Show Hidden), if
you don't have parent folders for Quicken/Intuit and Microsoft Office then
you overwrote your previous install of 9x.
Normally, an upgrade preserves and migrates all that and also makes a
uninstall back to your original OS. If you did overwrite 98, your options
are limited.
Hopefully, you have your personal data backed up or a System image
of your machine before the upgrade.

Why? Because you probably elected not to select the default
"Upgrade" setup option and used the "New Installation" option.
If you did not see an Upgrade option, you acquired an OEM
version of Windows XP that cannot perform an upgrade.

You'll have to reinstall your lost programs using the original
installation CDs.

I have upgraded several Windows 98 machines to Windows XP,
and never encountered any loss of programs or data.

Because you didn't choose the upgrade option, but the new
installation option.

There's no way to fix it. You'll need to reinstall all your
software from the original media.

Use your Quicken and Office CDS and install them to your new OS.
