Unable to run chkdsk on reboot

I really don't know if I am in the correct discussion or not, so no flaming please.
I have ran into a problem that has me buffalloed and I cannot find any refrence to it in any of the support areas. Here goes, if this not the correct forum please move to correct on or let me know so I can.
Just finished rebuilding my system, when I try to do a disk check on reboot, it either skips it all together or comes with a message saying it could not gain full access to disk.
Anyone heard of this???

If you're using Zone Alarm version 5.0 it will cause this. Otherwise, I
haven't a clue for a fresh install.

Just one other point - when you say you rebuilt it, was it from a fresh
format or repair/upgrade install?

freshly formatted C partition, Update, I can run the chkdisk on the D partition, but C won't work. No do not own or use Zone Alarm, running hardware firewall.
And I did try it in safe mode, skipped the chkdsk screen all together.

I would also like to know what you mean by rebuilt. If you are
attempting to scan a harddrive that was previously in another computer
that used NTFS on this drive, the SID may be incorrect. In Safe Mode,
you will need to add your Administrators group to have full access to
the harddrive. You may want to try this with all harddrives on your
computer. (Right click on drive, Security Tab, you'll see it)
