SP4 installed after the new security patches

If I install some "latest security patches" through Windows update
website and then install SP4. Will the SP4 overwrite some of the
newer patch files, since SP4 is older than those newer patches?

Possibly, although Microsoft does try to design its service packs
to detect and preserve newer versions of its files.

You should always go to Windows Update and check for additional Critical Updates after installing a Service Pack.

I have installed the latest Windows Updates, but not the SP4, which is
older than some of the Windows Updates. My concern is whether SP4 will
overwrite the newer Windows Update files.

It shouldn't, unless SP4 *requires* a particular version of a patch.
It might do, but then, as Bill James says, you should go to Windows
Update after re-install, which will ensure that the patch (post-SP4
version) is re-applied. However it is probably unlikely that there is
such a conflict.
