Where is the best place to set remote control settings?
It makes most sense to set it at the server. If I set it
at the server does it override all user specific settings?

Yes.
You can take this one step further: create a Group Policy to set this
and link the GPO to the Terminal Server OU. If / When you install a
second Terminal Server, the same settings will be applied to the
second server as well.
GPO overrides server settings, which overrides user settings.
