Publishing files to another path

I use ftp transfer and all of my files go into a single directory and its sub
directories. How do I have select files go into the parent of that single
directory? Today I must transfer all files to the server, then I have to log
into the server and move the few files that are different. Thanks for your
help...sorry if it's confusing.
 
Yes, very confusing. EXACTLY what are you trying to accomplish?
You say all files, then some files???????? Wha..........
