So I have set up a few rules saying I want certain emails to go into specific
folders in my inbox. But when I get the emails I can still see the email with
a line through it in my inbox. the message is also in the folder it is
suppose to be in. Is there a way to referesh the inbox and clear the deleted
emails and messages that were sent to another folder?

You must be using IMAP then.
Use the Edit menu to purge the deleted items or configure it to
automatically purge deleted items upon switching folders.
You can also hide the purged items by switching your view for that folder.

You're using an IMAP account. Choose the "Hide Messages Marked for Deletion"
view instead of the "IMAP Messages" view.
