Can any one tell me why after a non-destructive system
recovery I got lot of missing files, folders and
applications..?

there are many possible causes. The most likely one is that the
same cause that made you do the system recovery in the first
place also caused the subsequent problems.

It could be a hardware defect, disk going south, or a driver
running wild. Difficult to tell from just three lines of text.
