I keep hearing from users that TCP/IP isn't a safe
protocol and that they should use NetBEUI for file and
printer sharing. Is NetBEUI more secure?

I know NetBEUI is a unsupported protocol but what
protocol or another protocol that is safe to use?

The article you reference talks about disabling File and Print sharing over
TCP/IP on Internet connected Win9x computers. It doesn't say NetBEUI is
"more secure than TCP/IP"
