Is there a way to open PPT sessions in different windows?
I need to select data in one window and paste in the other and it would be
really helpful if I could see the data side-by-side.

Absolutely:

2003 and previous
Window > Arrange All

2007
View Tab > Arrange All

The two .ppt still show under the same application window.
Is there a way to open two application windows? Ex: I can start new Excel
app sessions which will each show in their own window.

To the best of my knowledge, there is no way to do this (have multiple
taskbar instances). Your best bet is still going to be the Arrange All.

In fact you don't need multiple windows of the same application
AS BO said, you have 2 windows and you can copy/paste/move from one windiw
to the other
