Monitoring Tool

I am familliar with Remote Desktop connection but is there a way to monitor
users on the network as they perform there daily task without them being made
aware. Remote Desktop by default tells the user.

You can disable the notification at the user level (in each user account) or
at the server level (in TSCC.MSC)

When I access the remote desktop "remotely" with the user logged in, it warns
me that I am about to knock him off. Is there anyway to avoid knocking him
off and still monitor his work?

You need to shadow/remote control, not open a Remote Desktop Connection.
Another option is to use Remote Assistance.
