You must have both Windows Mail and Outlook set to access the same email
account.
If you don't want the email going to Outlook, remove that account from
Outlook.

If it's a POP3 account, and you wish to get the same email in both programs,
set both programs up to leave the messages on the server after downloading.

For Windows Mail:
Tools - Accounts - youraccount - Properties - Advanced
[x] Leave a copy of messages on server
[x] remove from server after xx days
OK

If both computers are checking the same email account, whichever
one completes its email download first will make those emails
unavailable to the second PC.
You will need to consult the Outlook newsgroup for the exact setting,
but simply do the equivalent of what in Windows Mail would be:
Go to Tools, Accounts, select your mail account, Properties, Advanced,
select "Leave a copy of messages on server."
