IE Favorites

We've customized the IE Favorites to map to a directory on the users H drive.
We've had a issue recently where the H drive wasn't available and when the
user opened IE, the favorites were set to C:\WINNT\Favorites. We were able
to reset this but is there any way to ensure IE will not reset the location?

No.
Once you have it set right export the Registry key to a REG file that you
can easily merge back in.
