Hidden Files Visible for good

I recently thought I may have had a virus so I downloaded
the virus removal tool from the symantec site. It turns
out I didn't. To run the tool I had to disable System
Recover in XP Pro. I subsequently enabled it again after
no virus had been found, but now all my hidden files
along with many new desktop.ini files are clearly visible
in my folders. Such files include boot.ini in my C: along
with many others. My View Options are set to hide hidden
files and system files. When I click on properties of
such a system file (which are all titled "Configuration
settings") the check box for "hidden" is not checked. How
have these become unchecked and how can I get them back.
Do I Have to go and manually click "hidden" in every file?
