I'd like to customize my flags a bit. Is there any way to 'label' the flags
with something other than the name of the color? For example, I'd like my
red flag to say 'Clients' instead of 'Red Flag'.

I also thought it might be possible to create separate search folders for
each flag color (and then rename it accordingly) - but I can't figure this
out either.

Are either of my 'wishes' possible?

The first one can be solved by creating a custom menu that holds the flags.
You can then name the button to whatever you want. For information on
creating a custom menu see;

The second can be solved by creating a custom search folder and then select
the More Choices tab where you can select the color of the flag
