Encrytping registry entries

I am setting up a couple of machines on our domain that
will have an auto logon. I was wondering if there is any
way I can encrypt the passwords located in the registry?

Any passwords storted by the operating system are stored in a protected
manner.

I think the OP is refering to the Autologon entries in the \winlogon\
key wherein the password(s) is in plain text. AFAIK there is no way to
encypt these. Autologon in a domain environment is dangersous and a
poor security decision IMHO.
