Disk Errors

Hello, when i run Partition Magic and use the check disk for errors option
it gives me this error message on all but one of my partitions on the same
physical disk and another disk that contains only one partition. "Bad system
file name" 1611, File 9 (48)
File 11 (48)

When i run windows chkdsk with the chkdsk /f or the /r parameter it finds
no errors.
Can someone tell me what this means please ?

Btw i have tried formatting the disk but recieve the same error.
