desktop icons and start menu wont load

My comp boots to my desktop and i cant see my icons or
start menu. only when i shut down they pop up again. i
got rid of a virus. also i think my MSCONFIG is messed
up becasue it fails and my registry has missing files. i
can get through to everything by using Ctrl Alt Delete.
is there anything i can
do.
