I have just got my computer upgraded, however, upon installation of all the
systems, including Office 2007, I have found that on Mail sidebar, the
Favorite Folders doesnot contain the Unread Mail item anymore

Furthermore, the New Items / Desktop Alerts also not working despite of
checking up the same in the Tools>Options>Preferences>E-Mail Options>Advanced
E-Mail Options>Desktop Alert Settings

Any particular reason?

You can add it back - is it still nested under Search folders? If so, drag
it up to the favorites. If not right click on the Search folders folder and
choose New search folder then select the predefined option.
