CPU Beeping

My computer has just started using the CPU beep instead of
the sound card to notify me every time the computer asks
me a question ie: "are you sure you want to...". Does
anybody know where on earth this comes from.

Yes, it is a result of installing one of the critical updates released in
April, KB835732. You can fix it by removing the update, but depending on
your situation you may be vulnerable to the security problem fixed by the
patch.

BTW, are you running Sound Max drivers and software on an onboard Sound Max
sound system?
