Corrupt system files help!

I inserted my original windows cd to repair corrupt system files but after
the first reboot, they system never returned to repair the install and the
machine would not start. So I install windows xp pro on a different
partition on the same drive and it now starts perfectly BUT, I would like to
repair my original install and use those profiles and not have to reinstall
all my applications. What is the best way to repair the original profile
and remove the newly installed os on the seperate partition? Thanks.
