I autoarchived some of my email and several archive folders were created. I
closed some of them and now I can't retrieve them. Are these messages and
folders permanently deleted?

No they should still be on your hard drive. Search your drive for .PST
files -- you'll probably have to set your machine to show you hidden files
and folders as well. (My Computer | Tools | Folder Options | View...)
