ChkDsk Utility Not Working

I recently moved my Program Files to a different partition using the LinkD
utility to link "C:\Program Files" to "P:\Program Files". However shortly
after moving it I discovered that the drive [C:\] was still expanding as I
installed things on the Program Files partition. I removed the "Program
Files" from C:\ and the size of the disk stayed the same. I checked the two
folders remaining on [C:\] to find that they did not add up to the total disk
space in use. I used the ChkDsk utility, and it stated "There is a problem
with the file system" and asked if I wanted to check it when I rebooted. I
did so several times, even using the Recovery console to run ChkDsk to no
effect. The problem remains. Any help would be greatly appreciated!

It's a mistake to move program files off the system partition.

In the first place, the correct way to move a program is to uninstall it
and reinstall it in a different partition. Don't rely on third party
moving programs. Once you move a program installation to another
partition you will notice that the program in all likelihood still has a
folder in the system partition and still installs at least some files
there, because that's where programs are supposed to be installed. This
is true for all but the simplest of programs installed on a hard disk.

I used LinkD from the Windows 2003 Server Package. It forms a name space
junction *in an empty folder* to another NTFS drive or folder. The only
place that files would go for another installation would be the Windows
folder, and it is not going there.
