Application windows decelecting

the applications windows, like Internet explorer, msn messenger, ect... u can
be typing, anything, and it will like deselect it, it will go from blue at
the top to gray, and if ur typing, it cuts u off, and u have to use the mouse
and click the window, and then start typing again, its really getting
anoying, it happends randomly, usually 30-80 seconds apart. please help! i
have just reformatted my computer, and use Charter Security Suit for virus
only, the other options are disabled, its just started doing it today, and
its annoying, i havent installed anything today either

just to verify, try this virus scn:
http://housecall.trendmicro.com/housecall/start_corp.asp also, try checking
for spyware with a product like AdAware (available from Download.com) you
might also try to scan for hijackers with Hijack This.
