16-bit DOS application

have a DOS application running on Windows XP Pro with Sp2. No problems
running the program until last week when started getting error described in
http://support.microsoft.com/default.aspx?scid=kb;en-us;324767.
Followed the resolution steps and extracted the autoexec.nt, config.nt and
command.com files. The DOS application worked all OK again.
When the user logged on the next morning same error occurred. Run through
same resolution steps and application worked again. Each time the user logs
off these files are becoming corrupted and need to be replaced. Have scanned
PC for virus' with nothing showing up. Not sure what else could be causing
this. Nothing obvious in the event logs.

Anyone had this issue before or have any suggestions to troubleshoot the
problem?

I was unable to locate a c:\Program Files\WINDUPDATE directory..

Any other suggestions?

How do I audit the computer to find out what is causing the problem?
