Why are junk email links enabled?

In the Junk Email Options I have checked the box to disable links in email
messages. Messages are still coming through with links enabled, including a
..exe file which is a known virus. Is there a way to get it to disable all
links and other functionality for emails that end up in the junk email folder?

Version? That Junk Mail option does not disable all links. It just evaluates
them and prevents some fake html links from being opened in Junk Mail. It's
not foolproof and it does not disable links in all mail. The setting says
"don't turn on links that might connect to fraudulent sites." The exe file
you received is not a link. It is an executable file. You know you should not
click on that. Where is your antivirus program and why didn't it catch this?

My antivirus program runs continously and is updated automatically. I have
no idea why it didn't catch it - yesterday I opened a ticket with them to see
what they have to say. (BTW, I know the exe file is not a link, the email
had both a link to a website and an exe file.)

It'll only catch the exe if you either run it or if you scan email as its
downloaded. Assuming you are smart enough to know it’s spam/virus, you
don't need to scan mail as its downloaded.
