What do I need to do to make sure that all changes are saved correctly?

What kinds of changes?

Note: you should NEVER edit the content of sub-documents from within the
Master Document. The Master Document feature was created solely to pull
multiple documents together in order to generate a common TOC, Index,
cross-references, and continuous page numbers for printing.

*It is NOT an editing tool!* If you try to use a Master Document for
editing, the chances are good that you'll end up damaging the internal
file structures of the individual documents.
