I had to re-install Windows 2000 (I have the Windows 2000 SP1 CD-ROM
(Win2k SP1 contains DirectX 7.0 and IE 5.0)) and format my hard drive
and now of course I need to update my Windows 2000.

I have read from some forum message that it isn't wise to update
Windows by installing many updates from the Windows/Microsoft Update
site at the same time, so I'm curious is there also a recommendation
for the order of updates. Should I first update from DirectX 7.0 to
DirectX 9.0c, or update from Windows 2000 Service Pack 1 to Service
Pack 4, or update from Internet Explorer 5.0 to Internet Explorer 6 SP1
or should I use the Windows Update website first?

Be sure to apply SP4 and these two below to your new install before
connecting to any network. Internet included. (sasser, msblast)
http://download.microsoft.com/download/E/6/A/E6A04295-D2A8-40D0-A0C5-241BFECD095E/W2KSP4_EN.EXE
http://www.microsoft.com/technet/security/bulletin/MS03-043.mspx
http://www.microsoft.com/technet/security/bulletin/MS03-049.mspx

Then I'd probably do directX 9

Then IE6 SP1

Then Rollup 1 for Microsoft Windows 2000 Service Pack 4

Lastly, hit the windowsupdate site.

You pretty much need to do SP4 first. Many other updates require it.
If you are not behind a hardware firewall, consider using another
computer to download the corporate (full) version and putting it on a CD
to install it before you connect that computer to ANY network.
Basically, pre-SP4 Win2K is extremely vulnerable to several nasty worms.

Once SP4 is installed, I would just run Windows Update. It will take
several reboots and repeated running of WU to get everything. If you
install Microsoft Office or other software, you may also need to run
Windows Update again. For Office, you may want to use Microsoft Update
(an enhanced Windows Update that updates more than just Windows), or go
to http://www.microsoft.com/office/officeupdate

Thanks. The reason why I asked for a recommended order of the Windows
2000 updates was that about two days ago I re-installed Windows 2000
and I saw a black screen with a white blinking cursor at the top left
hand side of the screen every time I tried to shut down Windows 2000 as
discussed here:

http://www.techsupportforum.com/showthread.php?p=622724#post622724

This second time where I followed your suggested order I also get the
blinking problem, but this time I made a note when the blinking problem
starts (see list item 7 if you find the list boring):

1. I reinstall Windows 2000 with the CD-ROM that has Windows 2000 SP1.
2. I install some software that came with my computer/accessories
(Matrox Millenium G550, Sound Blaster Live! Player 5.1, Microsoft
Natural Keyboard Pro, etc.) and also some security-related programs
(ZoneAlarm Free 6, Avira AntiVir PersonalEdition Classic 7, Ad-Aware SE
Personal Edition 1.06, Spybot - Search & Destroy 1.4, etc.).
3. I install the following Windows 2000 updates offline:
- Windows 2000 Service Pack 4: Network Installation
- Microsoft Security Bulletin MS03-043
- Microsoft Security Bulletin MS03-049.
4. I install the following Windows updates online:
- DirectX 9.0c
- Internet Explorer 6 Service Pack 1
- Windows 2000 Update Rollup 1 for Service Pack 4.
5. I use Windows Update service to install more updates, but I install
at maximum only about 4 updates at a time (as installing many updates
at one time may cause problems according to some forum message):
- Security Update for Windows 2000 (KB921883)
- Security Update for Windows 2000 (KB896423)
- Cumulative Security Update for Internet Explorer 6 Service Pack 1
(KB918899)
- Windows Malicious Software Removal Tool - August 2006 (KB890830)
- Security Update for Windows 2000 (KB917008)
- Security Update for Windows 2000 (KB917422)
- Security Update for Windows 2000 (KB920670)
- Security Update for Windows 2000 (KB920683)
- Security Update for Windows 2000 (KB920958)
- Security Update for Windows 2000 (KB921398)
- Security Update for Windows 2000 (KB922616)
- Security Update for Windows 2000 (KB917537)
- Security Update for Windows 2000 (KB914388)
- Security Update for Windows 2000 (KB917159)
- Security Update for Windows 2000 (KB911280)
- Security Update for Windows 2000 (KB914389)
- Security Update for Windows 2000 (KB917736)
- Security Update for Windows 2000 (KB913580)
- Security Update for Windows 2000 (KB917953)
- Security update for (Jscript Version 5.6) for Windows 2000 (KB917344)
- Security Update for Internet Explorer 6 Service Pack 1 for Windows
2000 (KB905495)
- Cumulative Security Update for Outlook Express 6 Service Pack 1
(KB911567)
- Security Update for Windows Media Player Plug-in (KB911564)
- Security Update for Microsoft Data Access Components (KB832483)
- Security Update for Microsoft Data Access Components 2.5 Service Pack
3 (KB911562)
- Security Update for Windows 2000 (KB908531)
- Security Update for Windows 2000 (KB908519)
- Security Update for Windows 2000 (KB912919)
- Security Update for Windows 2000 (KB896424)
- Security Update for Windows 2000 (KB900725)
- Security Update for Windows 2000 (KB905749)
- Security Update for Windows 2000 (KB899589)
- Security Update for Windows 2000 (KB901017)
- Security Update for DirectX 9 for Windows 2000 (KB904706)
- Security Update for Windows 2000 (KB890046)
- Security Update for Windows 2000 (KB896358)
- Security Update for Windows 2000 (KB905414)
- Security Update for Windows 2000 (KB893756)
- Security Update for Windows 2000 (KB899587)
- Security Update for Windows 2000 (KB901214)
- 816093: Security Update Microsoft Virtual Machine (Microsoft VM)
- Root Certificates Update.
6. I install Microsoft Media Player 9 without problems.
7. But the blinking problem begins when Automatic Windows Update icon
(in the Windows Taskbar) appears and suggests me to install the
following updates (which I install) :
- Critical Update for Windows Media Player Script Commands (KB828026)
- Security Update for Windows Media Player 9 (KB911565)

Any suggestions for getting rid of the blinking problem?

Well, with the help of your instructions at least I got rid of another
problem: I wasn't able to update the Windows Defender definition
updates (instead, I got a "Windows Defender was unable to complete the
update: 0x80240022. message") even though I followed instructions on
discussion topics

http://forums.microsoft.com/WindowsOneCare/ShowPost.aspx?PostID=395648&SiteID=2
http://forums.microsoft.com/WindowsOneCare/ShowPost.aspx?PostID=368240&SiteID=2

So maybe I get rid of the Windows Media Player 9 security update
problem (which probably causes the blinking problem) by trying
different orders of Windows updates. Maybe I will find a solution and
report it here. :)
