The easiest would be to change the font size definition in the style used
exclusively for Footnote reference. Insert a footnote, select only the
reference itself and go to the Style and Formatting pane/dialog. Change the
font size or any other attribute you want to change. This style is normally
a character style that takes on the font attribute from the paragraph where
it is used, except that it is superscript. So, you may want to try to remove
the superscript attribute, use a smaller font size then the default size and
raise the character a few point (Spacing tab) above the line.
