Shutting down in safe mode

I know there is a way to start up in safe mode but is there a way to shut
down in safe mode?

What do you mean? Safe mode is a way to load Windows in a bare-bones
configuration - it's something you *run*. It's not something you *do* - if
that makes sense.
 
Once you have started Windows in Safe Mode, you just shut down the regular
way.

Safe mode is a startup option that disables startup programs and
nonessential services and loads only a minimal amount of drivers to create
an environment useful for troubleshooting and diagnosing problems.

If you want to shut down in safe mode, open the Task Manager, kill every
process that you can and then shut down.

Use the shutdown command: shutdown

It also has flags (calling arguments: -r (restart), ...)
