Shutdown

When I work remotely I am unable to reboot the host computer so I loaded
a quick shutdown program. When I reboot using this program I find that
the host reboots and stops at the login screen as it should, but remote
connections are no longer available until I manually log into the host
computer.

Have you tried (instead of the third party solution or the shutdown
application) pressing "CTRL+ALT+END" to bring up the choices for
restart/shutdown on the remote machine?

(Assuming Terminal Services are being used here.)
